A transposable element annotation pipeline and expression analysis reveal potentially active elements in the microalga Tisochrysis lutea ArchiMer
Berthelier, Jeremy; Casse, Nathalie; Daccord, Nicolas; Jamilloux, Veronique; Saint-jean, Bruno; Carrier, Gregory.
Background Transposable elements (TEs) are mobile DNA sequences known as drivers of genome evolution. Their impacts have been widely studied in animals, plants and insects, but little is known about them in microalgae. In a previous study, we compared the genetic polymorphisms between strains of the haptophyte microalga Tisochrysis lutea and suggested the involvement of active autonomous TEs in their genome evolution. Results To identify potentially autonomous TEs, we designed a pipeline named PiRATE (Pipeline to Retrieve and Annotate Transposable Elements, download: https://doi.org/10.17882/51795), and conducted an accurate TE annotation on a new genome assembly of T. lutea. PiRATE is composed of detection, classification and annotation steps. Its...

Participatory Impact Pathways Analysis: A practical method for project planning and evaluation AgEcon
Douthwaite, Boru; Alvarez, Sophie; Thiele, Graham; Mackay, Ronald.
Participatory Impact Pathways Analysis (PIPA) is a practical planning, and monitoring and evaluation approach developed for use with complex projects in the water and food sectors . PIPA begins with a participatory workshop where stakeholders make explicit their assumptions about how their project will achieve an impact. Participants construct problem trees, carry out a visioning exercise and draw network maps to help them clarify their 'impact pathways'. These are then articulated in two logic models. The outcomes logic model describes the project's medium term objectives in the form of hypotheses: which actors need to change, what are those changes and which strategies are needed to realise these changes. The impact logic model describes how, by helping...
